I get 2160p HDR on both methods but it feels like it looks better on Google TV and the latest version of YouTube. But since it's a digital signal there can't really be different 1's and 0's.

Depends entirely on the media codecs being used to handle the video stream. Older technology or outdated video drivers sometimes make the picture look more washed out due to image compression.
So you have a Linux based PC attached to the TV? Could it be the different HDMI ports are set up differently?
