How to NOT control Interface with a connected controller (Dualshock 4)?

I'm trying to configure some emulators on my Mibox S but any emulator that is not retroarch is just impossible to use. Since the controller (Dualshock 4) also controls the Android TV interface like the normal remote, when I'm trying to configure or use in-game the "X" button the button acts like the main back button, pausing the emulator or any other thing.
I tried a xbox one controller and a D-input controller and both act the same

Is there a way to make the controller NOT controll the interface or control only when not in a app?
